MyFitnessPal is a food diary: it counts what you eat against a calorie and macro target. NAFA logs food as one input among several, then reads it together with your training, sleep, and body measurements and tells you what the combined picture means today.

MyFitnessPal has a very large food database and years of barcode coverage. If all you want is a calorie count, it does that job and does it everywhere.

A food diary answers one question: did I hit my numbers today. That is a real question, and for some people it is the only one worth asking. But the answer changes meaning depending on what else was true that day. Eating at a deficit after a heavy session and eating at the same deficit after two poor nights of sleep are not the same event, and a diary cannot tell them apart because it never sees the other half.

NAFA logs food the same way — including label and barcode scanning — but treats it as one input rather than the whole picture. The protein gap matters because of the session you did yesterday. The deficit matters because of what your body measurements have been doing for six weeks. That context is the product.

The practical difference shows up in what each app can tell you. MyFitnessPal can tell you that you are 40 g of protein short. NAFA can tell you that you are 40 g short, that it is the fourth day running, and that this is the number most likely to explain why your lifts have flattened.
